LinkxNavi does have the same appeal as LinkxMidna and is basically the same if you think about it. At least it's not stupid like DarkxLink or GanonxLink...

Not really, with Navi, it would be like Link screwing and annoying blue light bulb with wings. Midna would be a much better match, but even with her in her "beautiful" form, it's still kinda weird.

She may not ever of had a official shown relationship with Link, and yeah the Hero of Time Link couldve been very close with Navi (He even went to search for her after those events)
Or even a Love one, but thats not to say you can just think of Zelda that way because of people seeing it as them two being love intrested in each other.

The writing of her being so Evil and Psycho and Possesive and Blind to Navi and Link for her and Link loving each other, really scared me, but its ok.. It makes you appreciate Real love between two people all the more. but still, Zelda isnt like that way.

OPnce again, whether Navi is really annoying is up to the story. And frm what we've seen of other fairies in the other Zelda games, it's safe to assume Navi has a real body. I would guess she doesn't have one in OoT due to the details they would need to put on such a small model and because of the limitations of the N64.
