I've never had many consoles to say which were my favorite so far in my life because my parents are pretty much anti-gaming nazis who spent money on other "toys" for themselves, particularly my dad. He enjoyed purchasing his brother in law's motorcycle for $1900 (we don't need it right now, but because it's for him, it's automatically justified in this house. >_>), a riding lawn mower (Okay, I admit that's a good investment) for $1500, more clothes (He has about 80 ties and 30 shirts and 20 pants) among numerous power tools and upgrades to existing things around our last house which weren't needed. I've been forced to go with whatever I've played so far on emulators, and I'm still looking for quality stuff, so these could change.

NES: (own)
Tie between Sky Shark and Duck Hunt.

SNES: (emu)
Mega Man X (maybe X2) or Super Metroid. Chrono Trigger is good too, but I haven't gotten far in yet.

Genesis: (emu)
Earthworm Jim 1 & 2! (Although they were quite difficult.) Sonic the Hedgehog games are honorable mentions.

Playstation (own)
Crash Team Racing or maybe Crash Bandicoot 3. That marsupial gave me some hearty entertainment until Naughty Dog left when Crash took his leap onto the PS2. They don't have the charm anymore.

PS2:
Look at signature. Other favorites are the Ace Combat series, Sly Cooper games, and SSX 3.

GBA:
Advance Wars 2, although it's unreasonably difficult and extremely unforgiving to play. Pokemon R/S and FR/LF are second favorites, I'm ashamed to say. This could change, though, as I'm looking for some platformers/action games, if anyone has some recommendations.

Well I wasted the most time in The Sims, but Age of Empires II always gave me a warm and fuzzy feeling.

GameCube: Tales of Symphonia (Zelda WW didn't do it for me)
GBA: Golden Sun the Lost Age (the first is good too but I prefer the sequel a little more)
Wii: Zelda TP
DS: NSMB (though that will change probably to FF4 soon)
PSP: FF7 Crisis Core
PS2: FFX

I never owned the rest of the consoles but I did play them one way or another.

SNES: Yoshi's Island, definitely.
Mega Drive (Genesis): Hmm. Sonic is cool, I guess.
Playstation: The first Crash Bandicoot. If only my cousin had decided to gnaw on one of my other Playstation discs...
N64: Hmm. I guess I'll go with Paper Mario.
Gamecube: This is a tough one. I'm thinking Wind Waker but there isn't really a clear-cut favourite for me, I just really like a lot of them.
DS: Sonic Rush. That and Sonic Rush Adventure shows that good Sonic games are still a possibility. I liked the first one more though.
Xbox 360: N+ wins it for me.
Wii: Easily Super Smash Bros. Brawl.
